Start with where you need to be later
I treat luggage storage as a routing problem, not a shopping problem. If your evening train leaves from Praha hlavní nádraží, storing bags at the Main Station makes sense. If you are killing time before a flight, the airport can be cleaner. If your hotel is happy to hold bags, that is usually the simplest option of all.
The mistake is crossing Prague twice to save a small storage fee. Put the bag where your day naturally ends and spend the saved time walking the city instead.
Main Station is the strongest all-round option
Czech Railways currently lists both a staffed left-luggage facility and self-service storage lockers at Praha hlavní nádraží. The staffed facility is currently listed as open daily from 06:00 to 23:00. That makes the station particularly useful for an early checkout followed by an evening train.
The station itself is central, on Metro C and within walking distance of much of New Town. I would still allow a buffer before your train: a locker is only convenient if you are not sprinting back through the concourse at departure time.

Staffed counter or locker?
Use a locker when your bag fits, you want a quick self-service drop, and your storage window is short. Use staffed left luggage when the bag is awkward, you want a human handover, or the locker bank is full.
Czech Railways' general terms say its staffed left-luggage service can accept luggage for up to 40 days, while its self-service lockers are intended for a maximum of 24 hours. Those are system rules, not a reason to leave a passport or laptop behind. Keep irreplaceable documents, medicines, money and electronics with you.

Prague Airport has a real official storage desk
Václav Havel Airport Prague currently lists a baggage-storage service in the Terminal 2 public area, at the oversized-baggage counter in the departure hall. The airport says baggage can be stored for up to 30 days and payment is by card.
The airport also publishes service breaks during the day, so check the current page rather than assuming a desk marked “open” is continuously staffed. This is a good option when you are already at the airport; it is usually a poor reason to travel out to the airport early from central Prague.

Ask your accommodation before paying
Hotels and hostels frequently hold guests' bags before check-in or after checkout. Policies vary, and short-term apartments can be less flexible, so ask the property directly rather than assuming.
If they say yes, confirm the collection deadline and whether the bag is kept in a controlled room. A free hotel hold beside your final sightseeing area beats dragging a suitcase to a commercial locker just because a search result ranked highly.
Private storage networks can be useful — but vet the exact host
Private luggage-storage platforms and independent shops are widespread around Old Town, Florenc and the main station. I would choose by exact address, opening hours, bag-size rules, insurance terms and recent reviews, not by brand name alone.
Many of these services use third-party shops or hotels as hosts, so the experience can vary by location. Photograph the bag condition if you are concerned, keep the collection receipt or app confirmation, and do not leave valuables that would ruin your trip if lost.
Moving around Prague with bags
If you do need to carry luggage on public transport, the 2026 PID rules distinguish small luggage from larger pieces. Small luggage up to the published size limit travels free; larger luggage can require a separate luggage fare unless your qualifying day-or-longer travel ticket covers one piece under the current rules.

My bag-storage checklist
- Route: pick a location near where your day finishes.
- Hours: check the collection deadline on the day.
- Size: confirm your suitcase fits the locker or host rules.
- Proof: keep the ticket, code or digital receipt.
- Valuables: passport, wallet, medicine and important electronics stay with you.
- Buffer: collect well before a train, bus or flight cutoff.
My default is simple: hotel first, Main Station second for rail days, airport storage only when the airport is already part of the route.
